I don't use GZDoom Builder very often but i think you should be able to set DOOM.WAD as a resource WAD and then simply name your map E1M1* when you start editing.
Other than the map name and the resources used, there is no difference in format between Doom and Doom2. That's true for the original maps and also extends to the newer ZDoomHexen and UDMF formats.
For what it's worth, you don't even have to use a map name of any of the standard formats, just as long as you write a mapinfo lump to tell the game to use your map.
