High resolution textures will replace the low resolution texture with the same name, even if a PWAD file has a replacement.

Sorry, I can't do much about that. The system is far too limited for any decent replacement job. There is no way to tell what has to be replaced and what not.

Unless a general better working solution has been agreed upon by the other GL port authors I won't touch it anymore.

Suggestion: when loading a PWAD, compare each texture with the original IWAD version. If there is a difference, do not load the high resolution texture. By the way, Doomsday responds to custom wall textures by disabling high resolution.

You can do that in the menu. Keep in mind that the entire thing hasn't been sorted out fully so some problems are to be expected.
